For closing multiple gaps and holes (even big ones) in huge geometries, the holesearcher can provide helpful candidate geometries.
 
If you determine that you geometry is not closed at a specific resolution:
 
1) Remove all covering boxes in your config-file
2) add the following lines somewhere in your config-file
 
HEATINGPOINT px py pz pr 1
LOCREFRAISE 1
PROJECTHEATINGCUT
 
3) Ensure that the sphere with center px py pz and radius pr is fully IN your desired area to close.
4) run holesearcher config-filename
 
You will obtain several cutxxx.spm.gz files where you can choose your appropriate closing surface of combine parts of different files.
